The Egyptian-born counter-terrorism expert became the first Muslim woman elected to federal parliament in 2016 with a margin of just 0.7 per cent.
But she has faced stiff competition from the Liberal Party's Isaac Stewart.
Dr Aly has 50.72 per cent of the two-party preferred vote so far.
Adding to Labor's disappointing election loss, the party appears to have failed to snatch any seats from the Liberals in WA.
Attorney-General Christian Porter and Aged Care Minister Ken Wyatt won their respective marginal seats of Pearce and Hasluck on Saturday night.
Former soldier Vince Connelly also kept Stirling for the Liberals following the retirement of Michael Keenan.
Swan was close, but Liberal incumbent Steve Irons appears to have defeated Labor's Hannah Beazley, daughter of WA Governor and former federal Labor leader Kim Beazley, although she is yet to concede.
